Step 1. Calculate Marker Statistics

To start, open a spreadsheet with genotype data. Select >Genetics >Marker Statistics (Figure 1). A window with various marker statistics will appear. For this tutorial, choose Minor Allele Frequency and Call Rate, as shown in Figure 2.

Click Run.

A new spreadsheet labeled Marker Statistics will be created with a column for each marker statistic checked.

NOTE: If you have a case control dependent variable, when running Hardy-Weinberg Equilibrium you will get results for each of cases, controls, and all samples.
